I'm not sure how Game Launcher works, but if it lets you supply command line arguments, you can either use it to specify a modpack or a completely separate save directory: tModLoader/tModLoader. The tmlsavedirectory command line argument sounds most similar to what you want, with a completely separate folder for players/worlds/mods.
