Yes, there are 2 drain bolts and both must be removed to fully drain the oil. The bike should be on the kickstand to drain fully. You can sit on it and rock it back and forth a bit but it should drain from the kickstand. If you did all this, it should take 4 qts. I think the book calls for 3.9.

I used Valvoline Durablend synthetic 80w-90w gear oil in my 97 1100c Shadow Spirit. It's typical for the final drive fluid to be grey/black, as it has molybedenum added to it at assembly.
